Just do a proper setup. Every guitar and bass needs it when changing tunings. Your local tech can show you how it's done.

Changing the string gauges won't solve your problem ...

The thickness of the strings depends more on personal taste than on the tuning. I've played .08, .09 and .10 gauges on different guitars in standard E, they just feel different. Generally you'll choose thicker strings for lower tunings, but again it's a question of taste. I have a guitar in B with the thickest string being a .52, a friend of mine chooses .70 for that tuning, ...

Basically you should choose what you like and have your instrument set up for that gauge and tuning. The bridge and neck will need to be adjusted to get the intonation right at all frets. Take the guitar to a tech, they usually charge ?20 for this and can show you how it's done.
